ABSTRACT

Abstract This paper focuses on developing a reduced distance matrix to improve the computational performance during the protein interactions clustering. This proposed matrix considers as centroids two alpha carbon atoms from a protein structure and stores the distances between these centroids and the other atoms from this same structure. Each row in this matrix represents a database record and each column is a distance value. Through this build matrix, clusters were performed using K-Means Clustering. The precision and performance of this presented technique were compared with aCSM, RID and another distance matrix methodology that considers the distances between all atoms from each protein structure. The results were satisfactory. The reduced distance matrix obtained a high precision and the best computational performance.

ABSTRACT

Abstract In recent decades the study of cognitive processes has been influenced by two tendencies: legitimation of several forms and levels of study and the attempt of multidisciplinary integration. The first had great importance in the second half of the 20th century, when research lines in cognitive psychology and neuroscience were strengthened. In this sense, Marr's three levels of analysis (computational, algorithmic, and implementation) are one way to structure the study of cognitive processes. The second tendency is more recent and, supported by the first one, seeks to deepen the understanding of cognitive processes in their different scales and to integrate several paradigms of studies in order to reach theoretical consilience. This article aims to introduce computational neuroscience and its possible contributions to cognitive psychology, articulating, through Marr's three levels, a theoretical basis that explains the role of each of the disciplines and their possible interactions.

ABSTRACT

Few Zika virus (ZIKV) outbreaks had been reported since its first detection in 1947, until the recent epidemics occurred in South America (2014/2015) and expeditiously became a global public health emergency. This arbovirus reached 0.5-1.3 million cases of ZIKV infection in Brazil in 2015 and rapidly spread in new geographic areas such as the Americas. Despite the mild symptoms of the Zika fever, the major concern is related to the related severe neurological disorders, especially microcephaly in newborns. Advances in ZIKV drug discovery have been made recently and constitute promising approaches to ZIKV treatment. In this review, we summarize current computational drug discovery efforts and their applicability to discovery of anti-ZIKV drugs. Lastly, we present successful examples of the use of computational approaches to ZIKV drug discovery.

ABSTRACT

Tissue repair is a response reaction to lesions and aggressions that constitutes a dynamic process to maintain the integrity of the organism. Wound healing experiments have used several approaches in order to assess and compare treatment methods, and these discrepancies hamper comparisons among assays. This study assessed three different methods of wound measurement commonly used in healing assays: clock method, graph paper method, and computer-assisted image analysis. We used 30 Wistar rats, kept in appropriate conditions for animal well-being. After anesthesia, and using an eight-millimeter punch, two lesions were made in the back region of each rat. The wounds were assessed on days four, seven, and 14 after infliction. At four days, all methods generated similar results. By day seven, the clock method had lost precision, likely due to wound shrinkage, and yielded greater means compared to the other two methods. On the last assessment, the computer-assisted method appeared to have more precise results, with the other two generating statistically higher means. Computer-assisted image analysis seems to have maintained wound measuring precision throughout this experiment, even when faced with small lesions. Considering these results, the authors recommend the use of computer-assisted measurements in future experiments.

ABSTRACT

Alquilfosfocolines (APCs) comprise a class of drugs with antitumor activity derived from endogenous phospholipids. Differently from other drugs whose primary site of action is the DNA, APCs act firstly in the plasma membrane and signaling proteins, such as PKC. The main objective of this work is to elucidate, via computational approaches, the possible mechanisms of actions that cause hemolysis, PKC inhibition and interaction with cellular membranes. Initially, a set of 34 APCs was studied by means of Hierarchical Cluster Analysis (HCA) and Principal Component Analysis (PCA). The molecules were simulated by means of molecular dynamics simulations (MD) and molecular and structural properties were calculated for the lowest-energy conformer. After HCA and PCA methodologies, the set was divided into 3 groups according to their structural features. The findings suggest that the presence of bulky cationic moieties, or the adamantyl and cyclohexil rings, increase the hemolytic potential of compounds with long alkyl chains. Macrocyclic rings, such as cyclopentadecyl, seem to be important to elevate the hemolysis of compounds with short alkyl chains. Regarding linear carbon chain derivatives with no ring substitution, less bulky cationic head groups seem to favor hemolysis. In the next step of this work, 7 APC derivatives were selected and docked in the C2 domain of PKCα. The aim now was to map the residues relevant for ligands interaction compared to the binding mode of the endogenous activator, phosphatidylserine (PS). HCA and PCA were again applied in order to extract relevant information from the mapping. The results showed that the lateral chains of Pro188, Asn189, Arg216, Trp247, Asp249 and Thr250 do not allow the proper approximation of the ligands, impeding the phosphoryl moiety from coordinating with one of the calcium atoms. On the other hand, the cationic moiety of PS forms hydrogen-bonding with Asn189 in order to position the oxygens to interact, at the same time, with a calcium atom. With less coordination sites, calcium binding affinity diminishes and the enzyme activation is compromised, interrupting the signaling cascade. The final part of this work was dedicated to the study of miltefosine interaction with different lipid bilayers from the thermodynamics standpoint. Eight bilayers were simulated with MD and the energetic interaction was calculated via Umbrella Sampling simulations. The findings showed that miltefosine has higher partition in bilayers containing cholesterol, with miscibility of about 76 times higher than the values referring to bilayers without cholesterol. Moreover, it was observed that the internalization of miltefosine is facilitated in regions containing polyunsaturated lipids, probably due to the looser packing. The data suggest that miltefosine acts primarily in lipid rafts, and that cells containing more polyunsaturated lipids in their membranes can incorporate higher quantities of this drug

ABSTRACT

The validity and reasonableness of emotional data are the key issues in the cognitive affective computing research. Effects of the emotion recognition are decided by the quality of selected data directly. Therefore, it is an important part of affective computing research to build affective computing database with good performance, so that it is the hot spot of research in this field. In this paper, the performance of two classical cognitive affective computing databases, the Massachusetts Institute of Technology (MIT) cognitive affective computing database and Germany Augsburg University emotion recognition database were compared, their data structure and data types were compared respectively, and emotional recognition effect based on the data were studied comparatively. The results indicated that the analysis based on the physical parameters could get the effective emotional recognition, and would be a feasible method of pressure emotional evaluation. Because of the lack of stress emotional evaluation data based on the physiological parameters domestically, there is not a public stress emotional database. We hereby built a dataset for the stress evaluation towards the high stress group in colleges, candidates of postgraduates of Ph. D and master as the subjects. We then acquired their physiological parameters, and performed the pressure analysis based on this database. The results indicated that this dataset had a certain reference value for the stress evaluation, and we hope this research can provide a reference and support for emotion evaluation and analysis.

ABSTRACT

OBJECTIVES: This article describes the Web application framework for Electronic Health Records (EHRs) we have developed to reduce construction costs for EHR sytems. METHODS: The openEHR project has developed clinical model driven architecture for future-proof interoperable EHR systems. This project provides the specifications to standardize clinical domain model implementations, upon which the ISO/CEN 13606 standards are based. The reference implementation has been formally described in Eiffel. Moreover C# and Java implementations have been developed as reference. While scripting languages had been more popular because of their higher efficiency and faster development in recent years, they had not been involved in the openEHR implementations. From 2007, we have used the Ruby language and Ruby on Rails (RoR) as an agile development platform to implement EHR systems, which is in conformity with the openEHR specifications. RESULTS: We implemented almost all of the specifications, the Archetype Definition Language parser, and RoR scaffold generator from archetype. Although some problems have emerged, most of them have been resolved. CONCLUSIONS: We have provided an agile EHR Web framework, which can build up Web systems from archetype models using RoR. The feasibility of the archetype model to provide semantic interoperability of EHRs has been demonstrated and we have verified that that it is suitable for the construction of EHR systems.
